Anyway, here's the timeline, or rather timelines, that I came up with to connect the Zelda games (note: it's multiple timelines because some games contradict others). If you guys want to see the diagram, I have the links to them listed below (2 parts because the diagram was so big XD)

Hero of Time Timeline
1. Ocarina of Time
2. Majora's Mask (Hyrule A)/ Wind Waker (Hyrule B)
3. Twilight Princess (Hyrule A)/ Phantom Hourglass (Hyrule B)
4. Possibly the Oracle Games (Hyrule A)/ Spirit Tracks (Hyrule B)

Four Swords Timeline
1. Minish Cap
2. Four Swords
3. Four Swords Adventures (possibly doesn't exist)

Contradicting Hero of Time Timeline
1. Alternate sequel to Ocarina of Time
2. A Link to the Past (Hyrule B)

EXPLANATIONS AND THEORIES HERE...

. The reason why I think Four Swords Adventures couldn't exist is because Ganondorf exists in this game. If Ganondorf did exist at this time, then that means Four Swords Adventures would take place after Ocarina of Time, but according to the timeline, the events after Ocarina of Time would disprove Four Swords Adventures. In Hyrule A, Ganondorf is impaled by Link's master sword. He's dead because of the faded Triforce of Power shown on the cutscenes after defeating Ganondorf (the Triforce of Power is how he survives normally fatal wounds). In Hyrule B, Ganondorf was too busy being trapped in the Sacred Realm, breaking free, suffering the Great Flood, and being impaled by the Hero of Winds to be able to go through the events of Four Swords Adventures. In addition, Four Swords Adventures took place at a non-flooded Hyrule, thus it can't possibly take place in ocean-filled Hyrule B.

. Ocarina of Time and Minish Cap are currently being disputed as to which is first in the timeline. Ocarina of Time introduces Ganondorf and the Hero of Time, however the Minish Cap contains the origins of the Four Sword (Picori Sword) and introduces the green hat to Link's costume.

. The prologue of A Link to the Past describes the Imprisoning War which took place in Ocarina of Time, thus A Link to the Past is confirmed to be after Ocarina of Time. However, both games describe two different ways that Ganondorf broke out of the Sacred Realm, thus those two games cannot coexist (prologue of Wind Waker vs. A Link to the Past).

. Since the prologue of A Link to the Past is describing Ganondorf's attempts of conquering Hyrule in Ocarina of Time, A Link to the Past would technically be Hyrule B (but not Hyrule B of the Hero of Time Timeline). In Hyrule A, the Imprisoning War and Ganondorf's attempts at obtaining the Triforce never occurred.

. In the Oracle timeline, Ganondorf is dead, thus the Oracle games would take place after Ocarina of Time. Hyrule isn't flooded, so apparently the Oracle Games could take place after Twilight Princess, when Ganondorf is dead and Hyrule is still alive. NOTE: There is a question mark leading to the Oracle games because I based the Oracle games' position on the timeline solely on the setting. It could possibly take place before the Great Flood in Hyrule B, but according to my research, Ganondorf is dead, as in murdered, not sealed in the Sacred Realm, thus I presume it's after Twilight Princess.


EDIT: extra info section:
. Link is relative. The Hero of Winds, Hero of Twilight, etc. are all Link, yet they are different people.
. Zelda is also relative. There are many Zelda's throughout the games, and they're only connected via bloodline.
. The Hero of Twilight obtained the Triforce of Courage from his ancestor who happened to be the Hero of Time.
. The Hero of Twilight had a Triforce-shaped birthmark on his forehand, giving physical evidence that he was the bearer of the Triforce of Courage from birth.
. The King of Red Lions from Wind Waker stated that the Hero of Winds had no connection to the "legendary one" (AKA the Hero of Time). This is most likely because the Hero of Time never died in Hyrule B as he returned to his own time.
. If Four Swords Adventures was a true tale, then there will've been two swords that exist that have an effect on him.
. Wind Waker is one of the only (if not THE ONLY) games to not have cuccos as animals
. Twilight Princess is the only game where cuccos are controlled by the player rather than attacking Link in a berserk fury when Link attacks them.
. In Ocarina of Time, when Ganondorf found the Triforce, he only achieved the Triforce of Power when he tried to take it because of his imbalanced heart leaning toward lust for power than courage or wisdom. The Triforce of Courage and Triforce of Wisdom then dispersed towards their future owners who have such traits (these future owners by chance happen to be Link and Zelda), whereas the Triforce of Power "dispersed" to Ganondorf. This event is known as the Great Cataclysm
. Because the Triforce is the "power of the Gods (or Goddesses)", it isn't subjected to the laws of physics or time itself. Thus, when the Hero of Time traveled back in time to Hyrule B, the effects of the Great Cataclysm remained, thus Link, Zelda, and Ganondorf retained their pieces of the Triforce (however the pieces of the Triforce didn't travel back in time with Link, thus two Triforces exist in two worlds).
. Similarities and differences between the Master Sword and Four Sword

Four Sword
1. Ended a war (Picori Sword)
2. Sealed Vaati
3. Splits the wielder into four clones
4. Was previously a different sword known as the Picori Sword until being reforged by Link in Minish Cap

Master Sword
1. Acted as a barrier to the Sacred Realm where the Triforce itself resides in
2. Killed Ganondorf
3. Has the power of the Twilight Realm suns (Hyrule A)
4. Has the "power to repel evil" (repels all sorts of evil including the cursed object Zant used to turn Link into a wolf permanently)
5. Is more involved in the Triforce than the Four Sword
6. Changed size to fit the wielder (Toon Link [Hero of Winds] vs. Adult Link [Hero of Time and Twilight]
Similarities
1. Both are able to kill Ganondorf (assuming Four Swords Adventures exists)
2. Both are placed in pedestals
3. Both technically ended a war (Four Sword ended a war as the Picori Sword as shown in Minish Cap, and the Master Sword ended the war between Hyrule and Ganondorf
